Jalview: Professional CAD software for analyzing multiple sequence alignments.

Jalview is a Pro CAD software that was designed to display, analyze and track multiple sequence alignments, and its editing capabilities will allow the users to alter alignments and examine them with the aid of phylogenetic trees and principal components analysis (PCA) plots, among others.

The program comes with a few floating windows that are integrated into the main panel, in order for the user to work with multiple tools at once, and the current project can be saved to a JAR file format.

The program can import or export data from or to Fasta (Pearson), GCG-MSF, ALN/ClustalW, AMPS block file, NBRF/PIR, or Pfam/Stockholm, while also being able to read colored and annotated alignments and trees from JAR file format, while it can also be printed or saved to HTML, PNG or EPS formats, among many others.

Users will be able to use a variety of web services, like as the Sequence Fetcher for sequence, alignment, and structure retrieval that is provided by the European Bioinformatics Institute, DAS Feature Fetcher, and Database Reference Fetcher.
